First question. . . have you done this on slides yet? IF you're concern
is that the target antigen is being denatured or eliminated in your
permeabilization, quite often these same antigens will be preserved
when detected by immunohistology. If you see positivity in your
cells, at least you can have confidence it's there.
Beyond that, you could try a detergent treatment in stead of the alcohol.
Triton, Tween, NP40. . .several options are available, published, and
may better preserve your target, assuming this is your problem.
